[SOLVED] Possible Malware on Windows 8.1 64bit system

Hey Guys & Gals,

I have a problem with a Windows 8.1 64bit home pc.
I have Kaspersky Total security 2017 licensed and a program called Malwarebytes licensed.
I have been having trouble with Malwarebytes shutting of protection and then i have to turn it on again.
Both Malwarebytes and Kaspersky find no Virus's or Malware but i suspect my computer may be infected.

Today i downloaded Microsofts Malware scanner at Download Malicious Software Removal Tool from Official Microsoft Download Center
Now it is currently running and has been for about an hour and so far it says I have 37 infections and is not even close to being done with the scan.
Recently I scanned my computer with esets free online scan and it found nothing, but I am unsure of what is going on.
i know a month or 2 ago I was infected with a virus from a site with shareware on it but kaspersky and malwarebytes stopped it and cleaned it or so it said.
But with this current program from microsoft I am worried about my system.

So my question is how do i clean all these infections that microsoft software says i have.
And a reinstall of windows is out as i have an OEM version of windows that came with no Windows disk and no restore disk.
So is there a way to find and verify if i am infected and then how to get uninfected?
I have no idea how long the current Microsoft scan will take as I have many Drives both ssd and hdd and most or s 3tb or larger except the ssd.

Your help would be greatly appreciated.

Please delete thread as scan finished and it says no malware found which is strange as it said there was 41 right before scan finished.

I'm glad the Microsoft MSRT and other programs you ran have given your computer a clean bill. Should you still have concerns, feel free to post the logs requested in Malware Removal Posting Instructions and we'll be happy to take a look.

As to Malwarebytes protection being turned off, most people have found that updating to version 3.0.6 has solved that problem. Note, however, that with Kaspersky also installed it may think you are running a second antivirus program. (This has been the case with people running both Windows Defender and Malwarebytes). If that occurs, launch Malwarebytes and go to Settings. Scroll down to Windows Action Center. Change the setting to "Never register Malwarebytes in the Windows Action Center". Restart and you're good to go.

Thanks for the reply to my post.
Yes I was confused as during the scan it was counting up and hit 41 infections out of 14million files but when program finished it showed multiple virus/malware bust said 0 infections.
Anyways all is good I guess the features shutting off in Malwarebytes v3 is happening lots to people.
