We will uninstall IE 11, and then repair Windows Update and then try in-place upgrading:

Click Start, type
cmd in the Search box, and then click cmd under
Programs.
Right click and select
Run as administrator
Copy and paste the following command:

FORFILES /P %WINDIR%\servicing\Packages /M Microsoft-Windows-InternetExplorer-*11.*.mum /c "cmd /c echo Uninstalling package @fname && start /w pkgmgr /up:@fname /quiet /norestart
Let it finish, and then restart your computer
We will run a repair of Windows Update:

Please download
Windows Repair All-In-One
After it is downloaded, right-click on the zip file, and click
Extract All...
Click
Extract
Now, run
Repair_Windows.exe
Go to
Repairs tab
Now, click
Open Repairs
Click
Unselect All, and then only checkmark these:

03 - Reset Service Permissions
04 - Register System Files
17 - Repair Windows Updates
21 - Repair MSI (Windows Installer)
Now, choose to restart, and click
Start Repairs
Note: It can take some time for the repairs, so please be patient.
Once the repairs are finished, allow your computer to restart
Now, do a Clean Boot, and try the in-place upgrade again
