I was able to remove several pieces of malware from a system belonging to family members, but it left permissions a bit of a mess. I was able to restore nt service\TrustedInstaller permissions for the Program Files and Program Files (x86) directories, but installation issues persist due to permissions for Services being magnafoozled. The main software run on that particular system is iTunes, and iTunes fails to run due to a few errors existing, one of which is the Apple Mobile Device Service not having the proper permissions to run.
