Removing registry entries in Components hive

Hi, all!
SUR on my PC (Windows 7 Ult x64, IE 11 installed) shows that 64 CSI manifests are "All Zeros". All of them are related to IE 9.4.8112.20672 and 9.4.8112.16561 (for example - amd64_microsoft-windows-ieinstal_31bf3856ad364e35_9.4.8112.20672_none_5d8ea6bf7d8b6229, amd64_microsoft-windows-ieinstal_31bf3856ad364e35_9.4.8112.16561_none_5d0ed99664668d17).
I've tried to trace them manually through the registry and there are no corresponding keys in HKLM\Components\CanonicalData\Deployments (though there are in DerivedData\Components and CanonicalData\Catalogs).
The similar entries for IE 8 and IE 11 do have the keys in CanonicalData\Deployments.
Do you think it is safe to remove corresponding registry entries from DerivedData\Components and CanonicalData\Catalogs?
CheckSUR.log attached (I've removed zeroed files from winsxs\manifests and HKEY_LOCAL_MACHINE\COMPONENTS\DerivedData\Components\amd64_microsoft-windows-i..ersandsecurityzones_31bf3856ad364e35_9.4.8112.16561_none_29561853a98e1ae9 entry, so now it shows only 63 missing files).

Luckily, all the missing manifests are from KB2962872 for IE9 on Windows 7 x64.

Windows Update Package Replacement

Warning: this fix is specific to the user in this thread. No one else should follow these instructions as it may cause more harm than good. If you are after assistance, please start a thread of your own.

  1. Please download the attached file, Packs.zip and save this to your Desktop.
  2. Right-click on the file and select Extract All...
  3. Tick the box labelled Show extracted files when complete then click Extract
  4. A window will open showing the folder Manifests
  5. Open the Manifests folder and copy the files into the following folder

    C:\Windows\Temp\CheckSur\Winsxs\Manifests

  6. Run the System Update Readiness Tool (SURT) again.
  7. When the SURT finishes installing, copy (Ctrl + C) and paste (Ctrl + V) the contents of the SURT log into your next post please:

    C:\Windows\Logs\CBS\CheckSUR.log

zcomputerwiz, thanks a lot! 63 issues fixed, amd64_microsoft-windows-i..ersandsecurityzones_31bf3856ad364e35_9.4.8112.16561_none_29561853a98e1ae9 not found (as expected, as there were 63 manifests in your archive). CheckSUR.log attached.
Meanwhile could you answer my original question - as I do not have neither Windows Server 2003 (for which KB2962872 is intended) nor IE9 - will it be safe to remove corresponding registry entries from DerivedData\Components and CanonicalData\Catalogs?

I wouldn't recommend removing any registry entries - many are interlinked between catalogs, components, cbs, and sidebyside. The simplest way to resolve such problems is as we just did, replacing the missing manifests.
