Before we remove anything, let's try a clean boot first and then see if chkdsk works. Otherwise, it may wise to completely remove Emnisoft and Malwarebytes (use MBAM removal tool) and then test again.

Removed Malwarebytes with the MBAM removal tool, and chkdsk does not have messages after reboot. Uninstalled Emsisoft Anti-Malware, and now chkdsk works normally after a reboot. I have used Emsisoft Anti-Malware free for years, and was surprised that it was the issue.
