Found the solution here: DISM Error: 3; The directory C:\Windows does not appear to be a valid Windows directory : sysadmin

Check this folder and if there is more than one folder present

C:\Windows\servicing\Version
​

compare it to this reg key:

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Component Based Servicing\Version
​

And move the folder that doesn't match the version number to an alternate location after taking ownership.
